Based on those characters, I imagine you're doing a The Devil in the White City adaptation....
Burnham - Russell Crowe, Kyle Chandler, George Clooney, Tom Hanks
Root - Scoot McNairy, Paul Giamatti, Aden Young, Brendan Fraser, Martin Freeman, Danny McBride, Mark Duplass, John C. Reilly
"Holmes" - I like all of Chad's suggestions, but I would also add Chris Pine, Colin Farrell, Benedict Cumberbatch, Casey Affleck, Dan Stevens and Benjamin Walker to the list

It's been a while since I've read the book, but since most of these aren't very big roles I specifically tried to keep my suggestions pretty cost effective since this is the type of movie that could lose money if the budget ends up too high for its subject matter...

Personally, I don't think some of these characters are entirely necessary for the film (do you really need to depict the assassination of a fairly minor character? - the focus should be on the juxtaposition of Burnham and Holmes in my opinion). I know that Harrison and his assassination by Prendergast does feature in the book as a minor subplot, but it's almost as an aside that doesn't really have much to do with the primary story lines.
That said, if you insist on including these characters...
Prendergrast - Joe Alwyn, Hunter Parrish
Millet - John Hannah, Ron Livingston
Keep in mind, you can only feature 13 characters in the cast (looks like you're at 12 so far), so you might want to be somewhat selective on which characters you choose to include.
